When uploading files (texture files, fbx, objs etc.) Playcanvas automatically creates a .json file or converts the image. Is it safe to just delete out the original file, as it is not being referenced any more?

I believe so, but personally, I would recommend keeping the source assets around. That way, you can re-run the import pipeline with different options.
And you have a backup of source asset files from your hard drive.
